The 20-year-old from Argentina will play for a semi-final berth against Croatian 16th seed Marin Cilic who defeated British second seed Andy Murray.
"I'm happy to be in the quarter-finals. It's a return for me," Del Potro said. "It's like magic."
Del Potro won his only match against Cilic in the fourth round of this year's Australian Open.
Ferrero, who missed last year's US Open with a right shoulder injury, won both prior meetings with Del Potro but they were both on clay in 2006. This time, he went 0-4 on break points and never threatened the serve smasher.
Ferrero won the 2003 French Open title and was the 2003 US Open runner-up.
