The Rev. Gregorio Lopez Gorostieta's body will be taken later Friday to his parish church in Nanchititla, the diocese said.
The priest was found Thursday at a spot near Ciudad Altamirano, according to Mexico's Catholic Multimedia Center.
Lopez Gorostieta, known to parishioners as Father Goyo, arrived at a seminary in Altamirano around midnight Sunday to conduct services and take part in a charity event.
Armed men entered the seminary and grabbed the priest.
The diocese called on "all the federal, state and municipal authorities to clarify the events and render justice for the death of so many brothers and sisters in the state of Guerrero."
"Enough already!," the Mexican bishops conference said in a statement. "We don't want more blood. We don't want more deaths. We don't want more people disappeared."
Three priests have been slain in Guerrero this year, the Catholic Multimedia Center said.
Guerrero has been in the spotlight lately for the Sep 26 kidnapping and apparent murder of 43 students.
While authorities blame the massacre on local politicians, cops and criminals, a confidential state government report published by newsweekly Proceso held federal police as the perpetrators.
