Manager James Henderson said Hughes will have an operation next week before he embarks on three months of rehabilitation.
"Phillip dislocated his shoulder on Tuesday," Henderson told The Sydney Morning Herald.
"It (shoulder) went back in properly but once a shoulder has dislocated, there's a high probability of doing it again without surgery.
"Obviously, it's a big setback for him when it comes to tours coming up for Australia A and the Test tour in England. But he will be 100 percent in three months and ready to go for the rest of the Ashes year."
Henderson said Hughes, 21, was involved in boxing training when he suffered the injury.
"He had the mitts on in a boxercise-type activity, he caught an awkward punch from a mate and his shoulder came out. It's a standard operation," he said.
Australia play two Tests against Pakistan, at Lord's from July 13 to 17 and at Headingley from July 21 to 25.
He had been likely to play an Australia A series involving Sri Lanka in June.
Australia host England in a five-Test Ashes series starting in November.
Hughes averages 51.25 with the bat in seven Tests for Australia.
